I use the wrong sealant on my wall boards

I was watching another youtuber this morning and he said, you can't use silicone sealant on your wall boards because a thin set won't stick to it. Unfortunately that's just what I did yesterday, I covered all the screw holes with silicone sealant. Is there any way to salvage this?

I replaced my wall boards, chalked it up to newbie error. I don't want my 2x4 foot 30lb tiles to have any issues sticking to the wall boards. I just watched Isaacs video on Laticretes' Hydroban cementitious vs Ardex 8+ 9. Would you guys use the cementitious to seal the screw holes? It seems that the Hydroban leaked less than the Ardex, but would stick better to the thinset. What would be your recommended method of covering the screw holes on wall board and also covering the membrane seams?
