Wall to Floor Transition, Shower Floor Tile Layout and Cement Subfloor Prep

My shower is coming along pretty well. I have three questions and I will add some pictures to help explain.
First here is a pic of the general area:

My first area of questions concern the floor to wall transition behind the pony wall. The pony wall is built with wood. I left a space between the cement board and the floor, so there is exposed wood. I don't know what I was thinking when I did that, but it's there. I have strips of hydroban wallboard. Should I thinset some strips to the wood and can I use the hydroban sealant and adhesive to put them on? Do I even worry about this? Hopefully no water will ever get in that joint, but you guys have the experience I am looking for. Here is a pic:

My next question is how does this layout look for the shower floor? Should I move the entire layout over to the left a bit so I'm not cutting a million pieces of tile to fit into those spaces or do you think the wall tile is enough to cover that? The wall tile is going to be a larger white porcelain subway tile in a straight pattern. Here is a pic:

Last, this is the primary shower in a one story house on a concrete slab. The previous tile was almost impossible to get out! We had to rent a demolition hammer and use a grinder to get the thinset off the concrete, which resulted in some areas that are bumpy and then other areas that are pitted. I don't know if it's really that bad or not, but what do I need to do to the slab before I lay the floor tile? Here are some pics:
