Durock/Drywall Transisition

I've actually got two questions, but I'll start with the main topic...

Recently I have hung all of my backer and taped and mortared the seams. I have low spots in the cement backer that I will float/screed to get the walls flat. I recently decided that I wanted to move my tile edge out further past the threshold. Because of this I decided to rip apart the sides of the pretty niche area I had taped and mortared in order to get my grout lines to line up with the niche edges. After I was finished last night I was just messing around and held a tile up just past the threshold where they will start. There is a hump at the transition that I've already taped and mortared. The tile "rocks" back and forth over the seam. I planned on using a schluter trim on the edges because I did not pull the wall plane out enough to do a mitered edge.

I can get pics of this later, but what is the best way to deal with this issue? Tiles are 4 x 12 and will be installed vertically. I was hoping to waterproof by this weekend.

Speaking of waterproofing, I plan on waterproofing everything once I get the walls nice and flat and deal with that hump at the transition. I created a story board early on and have used it as a reference throughout the project to get my tile placement where I want it. In the event that I start tiling and the tile doesn't quite line up with the niche like I want, is it okay to make alterations and then just waterproof again?

I plan to start on a ledger at the bottom and tile up to the second to last row beneath the niche to check everything out.

Are you using cement board? What kind of "tape"?
